The auto repair feature from v1.304 of the CurseForge app automatically re-downloads mods that are seen as "corrupt," which wipes any custom content injected directly into the JAR files. Having the option to disable this feature is essential for modpacks that have modified JAR files, as currently there is no way to launch the game without it automatically deleting these and re-downloading them.
